First Completion Ship
I just wanna know what ships you guys first beat the Rebel Flagship with. I myself have not yet beaten it and i am curious what ship other people used to beat it their first time. Any advice is appreciated!

I think Kestrel is the only ship I've managed to beat the game with so far (though I've done it several times). With the right layout it can handle the final battle quite well.

My strategy usually revolves around lots of lasers (this is a bit luck-dependent, of course), Shields lvl 3 and Engines near maximum. It is also extremely helpful if you can obtain a Cloaking Device before the final battle, to avoid the flagship superweapons at the critical stages.

I beat it with the Kestrel B (Red-Tail). It's a very easy ship to unlock, is very powerful in the first few sectors and gives your weapons specialist an insane amount of experience. Because it's predominantly a laser build, you don't have to worry about buying missiles or drone parts, so long as you upgrade the laser weapons you carry for maximum incineration.

I beat it with Engi A the first time. That's about all I can remember after the hundreds of hours I played since. After I got better, I realized the Kestral A is actually a good ship too. You naturally start out thinking it's a PoS, because that's how starting equipment works in games, but here, that's not the case. Half of the ships in the game, which are unlocks, are actually worse than the starting Kestral. The Red Tail from the B variant is also the best starting ship, hands down.

Engi A my first time. Its also a great ship if you keep getting unlucky with weapon loadouts because technically the starting loadout can get through and shields if you autofire the ion at their shields and don't miss too much. you mostly just have to focus on defense and maybe securing an extra ion weapon and any damaging weapon.

The Torus for my first time (on easy mode). I kind of went into the battle blindly, but I recall that it was mostly drones that saved the day. Missile defense drones are no laughing matter! Not to mention the ion cannon, and I think I had a breaching bomb (promptly fired at the weapon rooms). I think it was more or less blind luck, but I haven't since beaten the flagship.

The Kestrel A was the first ship I beat the game with, followed by the Engi Cruiser A. Since then I have beat the game with a lot of different ships. I don't think there is a 'best' ship, but there are some that amp up the difficultly a bit.

Even with the 'hard' ships, if you get the right equipment and encounters off the start, you can steam roll to the end.

Most people agree that the carnelion is the best ship, but it requires the most time to unlock. From the start it can pretty much deal with any situation with ease.

I won the game for the first time with the zoltan one, i can remember I had the pre weapon igniter, so, basically, all in offense before they can break trough the zoltan shield.
Basically, i always prefer to dodge the enemy fire with my reactor than to absorb it with my sheild. (This is for the missile, i hate them.)

The Engi A was my first victory, and a hard won victory as well on Normal. Unlocked Engi B on that same playthrough, though that config certainly looks more like a challenge config than anything you could actually use to beat the game, despite what the poster above may have done. :D :P

I beat it for the first time with The Torus on easy, and then beat it for the first time on normal with The Osprey.

Torus/Engi A seems to be a really common one, but I suspect that probably has as much to do with it being the first new ship most people unlock as anything else.

Zoltan Cruiser is the one i got farthest with. That boost goes a long way. But i didnt finish it though i died.

Red-Tail for both easy and normal. So many pros:
Most of the rooms are easily accessible, except for the piloting, which is sometimes a good thing!
Easy to vent rooms to deal with boarders/fires, especially piloting, shields, and weapons.
Crew teleporter right next to med bay!
Excellent firepower for the first few sectors. Won't have to worry about missiles/drones for a while with that setup.
Decent starting crew.
I won first with the Basilisk. I killed all the crewmembers and it was easy from there. It was on easy though.
