Why Do Some Source Ports Reject The BFG Edition Wads?
I downloaded Doom 3: BFG Edition specifically to get all of the main Doom Wads (plus of course, once in a while play Doom 3), but some source ports (more specifically, Risen3D which allows 3D models in Doom) don't work with the Wads that come from this package. I've been told that they work with the Wads from Ultimate Doom and Doom 2 on Steam. Does anyone know why this is?

I'm not exactly sure...but I think in some cases, some of those sourceports haven't been updated to do so. I use GZDoom as my preferred sourceport because it supports most of the Doom Engine IWAD files. Even ChexQuest is supported by it.
I was wanting to use the 3D engine called Risen3D (as stated earlier), but the engine rejected the IWads saying that they were pirate copies. I watched countless tutorials on YouTube of how to set it up, and the game still wouldn't work. Might I add, said tutorials used the Ultimate Doom and Doom 2 files directly from Steam, not from the Doom 3: BFG Edition thing. They also said that the files from here are slightly different, but didn't explain further...
I think the BFG edition wads are slightly different yes, because the crosses on medkits and swastikas in secret levels are censored. Might have something to do with that.

But even so, how does that mean anything to it not being an IWad that's readable?

Some source ports not only support D3BFG's wads, but also fix errors there.

There's one present but inaccessible(in D3BFG itself) secret level, map 33 "Betray". Switch that should activate it is bugged, it's on Doom 2's second level. But I've played some source port where it was automatically fixed. (Crispy Doom?)

Well...the OG Doom pack is ceap on Steam if I recall correctly. I have allofg them...all contain the IWADs needed

But I don't really want to buy them again though... That's the thing, as much as I love the games, I don't want to buy them again...

Well, You could try QZDoom..Otherwise the Steam Sale currently has Ultimate Doom and Doom II: Hell On Earth, on sale for $1.24 each. Before you do that, I would make sure you check the documentation for QZdoom to make sure it complies with use of 3D models. Anyone else in the community have any suggestions? Has the C-Doom mod been ported to BFG Edition yet?

No idea, they probably messed with the wads in some other ways as well... I never tried running bfg wads with source ports as I have the original games in my steam library... Who knows... To the OP, try other source ports, Risen3D is pretty cool and one of my favorite ports, but there are many others that are pretty cool... Try DOOMSDAY, honestly it's better than Risen3D.

I couldn't get Doomsday to work... Are there any other fully 3D ports you know of?
The ones I really enjoy are DOOM legacy, Eternity Engine, PRboom plus, Crispy DOOM and gzdoom.
I'm assuming those are the same as the regular Doom engine, just in OpenGL rendering... I only guess this because that's how GZDoom is, and that, unfortunately, is not fully 3D.

Well, technicallly none of Doom really is 3D at all...It uses binary space partitioning combined wiht raycasting to do the job.

Well, technicallly none of Doom really is 3D at all...It uses binary space partitioning combined wiht raycasting to do the job.
Trust me, I know... And for the technology at the time, that is ridiculous how they got it to run even nowadays using that method (I've tried recreating the engine for Wolfenstein 3D on multiple occassions but the game has so many calculations to do to render that the game just instantly crashes from a memory leak/loss...
