I can't use Diplomacy
I'm running a game withe the Pilgrim faction and now I'm facing withe the Hissho. I'm trying to use diplomacy (I've already devoleped RELATIVISTIC ECONOMY and RELATIVISTIC MARKET) but the only option I can select is to declare war, the other options are empty.

Did you check to make sure your relation with them is at least neutral or better? That affects their ability to accept any sorts of deals from you. If you see a downwards red arrow, it means they're not really interested in anything to do with you at the moment.

You need to research the ability to initiate diplomacy. They are on the left.

No; OP has already researched Cease Fire/Offer Peace and Open Borders/Trades.

Then it's likely just the Hissho affinity; they are usually more resilient to diplomacy than other factions at neutral.

Actually, I have encountered a bug while playing as both Sheryden and UE. The bug will not let me join an alliance with any other race- even if they propose I join it! This is long after I have researched the needed technology as well. While that does not match what you are seeing, it is "in the ballpark," so to speak. Perhaps the three human races have some bugs in their political code?

I can go through the motions, either propose that we form an alliance or accept their offer to join one. The "Happy Bells" go off- and nothing changes on the political screen.

I was geting ready to turn this in for the design team to look at and was doing some research to see if anyone else had experienced the same isue.

I work in the computer industry and the last thing I want to do is claim the sky is falling when it is not.

Anyone else experience these issues?

It may well be that others have and simply did not notice it enough.

I have been going through the each of the races, playing at least halfway up all the tech trees to get an idea of their strengths and weaknesses. This is how I know the other races do not have this problem. Currently I am playing as Sophon and created an alliance between myself, Amoeba and the Automata. No difficulties in alliance creations at all.

It certainly sounds like a bug. Report it in the Amplitude forums.
