Rapid Respec does not need the console flag enabled.
Rapid Respec is not a mod - it is a standalone tool that you can use to edit your saves - it may have adverse affects when trying to edit a savegame that has been altered in unusual ways by mods (such as custom classes/skills, etc.)

It's basically the easy way of respeccing stats/skills. It's not some kind of mod for the game so it goes for both vanilla saves and mod saves. Rapid Respec is how you can respec in a mod-less save without shifting it into a mod save.
Rapid Respec does not give your character the cheat/console flag.
You could use it to cheat and just add you 99 of something or whatever and still not pop the character-binded cheat flag, but impossible stuff and suspicious values do show up warnings to other people anyway if you try to play to play that character online, so nobody would actually play with you then. Like if your values were not even possible or if the character was way too advanced for how little it has even done.
