The texture being used in that area is fit_snake_atarma and I see nothing wrong with the vtf or the vmt.
I decompiled the model and brought it into Blender to investigate, I skinned it there and everything works as it should. There are no doubles in the mesh, all the normals are pointed the right way, everything looks good. http://i.imgur.com/MgbI1Jp.png
I even checked the other vertex groups to see if there was an overlap, found nothing. Something must have went bad when the modeller compiled the model.
I suggest you find one of the other Solid Snake models and use that.

I had no luck with the model, unfortunately. However, there is a Big Boss model, but there is no mouth movement.

Not sure, maybe you are running an outdated version of GMAD extractor? Try checking the thread for info, as it works for me.
EDIT: You may have not got a certain game mounted, like CSS or HL2:EP2.

The only solution I know of at the moment is to decompile and recompile, but this might mess up certain flexes unless you spend some time in the QC. It's a real pain!
So how exactly can I decompile the Solid Snake model?
