Try uninstall/purge Darwinia's folder and reinstall it maybe.
Also you may put on YT short video about your troubles and let me see your issue.
The darwinians will do there own thing, even if you are using an officer. Targets nearby an officer will affect how the darwinians react (i.e. a spawn pylon or a non-aligned dish). Yes, some of the maps have sections that aren't utilized. I just tend to ignore those areas.
You need to look for those little radar dishes, which are usually next to water; then, align them : Select the radar next to your Darwinians, then aim for another radar on a close island by clicking on it. There must be a white beam appearing, allowing your Darwinians to travel from one radar/island to another. ;)
