Playing across computer/laptop, saves and cloud. HELP.

So a while back my computer borked, and I took to my laptop.
Isaac was one of the games I was able to play on it comfortably, and made a fair load of progress, including unlocking a new character.
Fast forward a bit and I got my computer working again.
Started up Binding of Isaac on my computer, figuring the Steam Cloud would have me where I left on my laptop- but nope, all that progress lost. Character no longer available.
I went back to my laptop and copied over all the BoI data directly to my computer, started up again but still the stuff was missing.
Any idea what's going on, did I do something wrong or miss something?
I'm rather pissed to say the least!

There are two different save files. For some reason they don't seem to properly synch with Steam Cloud.

On Windows 7 64 bit:
C:\Users\[username]\AppData\Roaming\Macromedia\Flash Player\#SharedObjects\[random characters]\localhost\so.sol

C:\Program Files (x86)\Steam\SteamApps\common\the binding of isaac\serial.txt

So logically if I just copied those laptop to computer I should be replicating the game I had on my laptop?
I swear I'd done both of those but I'll attempt again, see if perhaps somehow I did something wrong.
