I know, the game devs of BoI are quite weird. Why they chose to make BoI in Flash, it's buggy as hell !!! Some people experience too much FPS, while other experience too FEW :(

It's mainly because it wash a rush job and the animator and programmer were both skilled at their jobs in the flash engines and had been building flash games for years.
Okay, thanks for replies, but is there any way to make it run a bit faster? Maybe I should try making it run only on 2 or even 1 core (disable few CPUs in Task Manager for boi process?)
I don't believe so, but I think some computers handle explosion lag than others. Just a thought.
Also, a remake of the game, Binding of Isaac: Rebirth is on a new engine will be much less laggier than this game. For now, you might have to enjoy 30-60 FPS :(

I'm not sure how it affects other applications and settings but it will not delele any progress in the game
